Using Decision Trees for Coreference Resolution
This paper describes RESOLVE, a system that uses decision trees to learn how
to classify coreferent phrases in the domain of business joint ventures. An
experiment is presented in which the performance of RESOLVE is compared to the
performance of a manually engineered set of rules for the same task. The
results show that decision trees achieve higher performance than the rules in
two of three evaluation metrics developed for the coreference task. In addition
to achieving better performance than the rules, RESOLVE provides a framework
that facilitates the exploration of the types of knowledge that are useful for

Reducing patients’ exposures to asthma and allergy triggers in their homes: an evaluation of effectiveness of grades of forced air ventilation filters
Objective: Many interventions to reduce allergen levels in the home are recommended to asthma and allergy patients. One that is readily available and can be highly effective is the use of high performing filters in forced air ventilation systems. Methods: We conducted a modeling analysis of the effectiveness of filter-based interventions in the home to reduce airborne asthma and allergy triggers. This work used “each pass removal efficiency” applied to health-relevant size fractions of particles to assess filter performance. We assessed effectiveness for key allergy and asthma triggers based on applicable particle sizes for cat allergen, indoor and outdoor sources of particles 70% for cat dander particles, fine particulate matter (PM2.5) and respiratory virus can lower concentrations of those asthma triggers and allergens in indoor air of the home by >50%. Very high removal efficiency filters, such as those rated a 16 on the nationally recognized Minimum Efficiency Removal Value (MERV) rating system, tend to be only marginally more effective than MERV12 or 13 rated filters. Conclusions: The results of this analysis indicate that use of a MERV12 or higher performing air filter in home ventilation systems can effectively reduce indoor levels of these common asthma and allergy triggers. These reductions in airborne allergens in turn may help reduce allergy and asthma symptoms, especially if employed in conjunction with other environmental management measures recommended for allergy and asthma patients
Novel cyclic di-GMP effectors of the YajQ protein family control bacterial virulence
Bis-(3 ',5 ') cyclic di-guanylate (cyclic di-GMP) is a key bacterial second messenger that is implicated in the regulation of many critical processes that include motility, biofilm formation and virulence. Cyclic di-GMP influences diverse functions through interaction with a range of effectors. Our knowledge of these effectors and their different regulatory actions is far from complete, however. Here we have used an affinity pull-down assay using cyclic di-GMP-coupled magnetic beads to identify cyclic di-GMP binding proteins in the plant pathogen Xanthomonas campestris pv. campestris (Xcc). This analysis identified XC_3703, a protein of the YajQ family, as a potential cyclic di-GMP receptor. Isothermal titration calorimetry showed that the purified XC_3703 protein bound cyclic di-GMP with a high affinity (K-d similar to 2 mu M). Mutation of XC_3703 led to reduced virulence of Xcc to plants and alteration in biofilm formation. Yeast two-hybrid and far-western analyses showed that XC_3703 was able to interact with XC_2801, a transcription factor of the LysR family. Mutation of XC_2801 and XC_3703 had partially overlapping effects on the transcriptome of Xcc, and both affected virulence. Electromobility shift assays showed that XC_3703 positively affected the binding of XC_2801 to the promoters of target virulence genes, an effect that was reversed by cyclic di-GMP. Genetic and functional analysis of YajQ family members from the human pathogens Pseudomonas aeruginosa and Stenotrophomonas maltophilia showed that they also specifically bound cyclic di-GMP and contributed to virulence in model systems. The findings thus identify a new class of cyclic di-GMP effector that regulates bacterial virulence
A Simple Likelihood Method for Quasar Target Selection
We present a new method for quasar target selection using photometric fluxes
and a Bayesian probabilistic approach. For our purposes we target quasars using
Sloan Digital Sky Survey (SDSS) photometry to a magnitude limit of g=22. The
efficiency and completeness of this technique is measured using the Baryon
Oscillation Spectroscopic Survey (BOSS) data, taken in 2010. This technique was
used for the uniformly selected (CORE) sample of targets in BOSS year one
spectroscopy to be realized in the 9th SDSS data release. When targeting at a
density of 40 objects per sq-deg (the BOSS quasar targeting density) the
efficiency of this technique in recovering z>2.2 quasars is 40%. The
completeness compared to all quasars identified in BOSS data is 65%. This paper

Think Outside the Color Box: Probabilistic Target Selection and the SDSS-XDQSO Quasar Targeting Catalog
We present the SDSS-XDQSO quasar targeting catalog for efficient flux-based
quasar target selection down to the faint limit of the Sloan Digital Sky Survey
(SDSS) catalog, even at medium redshifts (2.5 <~ z <~ 3) where the stellar
contamination is significant. We build models of the distributions of stars and
quasars in flux space down to the flux limit by applying the
extreme-deconvolution method to estimate the underlying density. We convolve
this density with the flux uncertainties when evaluating the probability that
an object is a quasar. This approach results in a targeting algorithm that is
more principled, more efficient, and faster than other similar methods. We
apply the algorithm to derive low-redshift (z < 2.2), medium-redshift (2.2 <= z
3.5) quasar probabilities for all 160,904,060
point sources with dereddened i-band magnitude between 17.75 and 22.45 mag in
the 14,555 deg^2 of imaging from SDSS Data Release 8. The catalog can be used
to define a uniformly selected and efficient low- or medium-redshift quasar
survey, such as that needed for the SDSS-III's Baryon Oscillation Spectroscopic
Survey project. We show that the XDQSO technique performs as well as the
current best photometric quasar-selection technique at low redshift, and
outperforms all other flux-based methods for selecting the medium-redshift
quasars of our primary interest. We make code to reproduce the XDQSO quasar

Plasmodium vivax but not Plasmodium falciparum blood-stage infection in humans is associated with the expansion of a CD8+ T cell population with cytotoxic potential
P. vivax and P. falciparum parasites display different tropism for host cells and induce very different clinical symptoms and pathology, suggesting that the immune responses required for protection may differ between these two species. However, no study has qualitatively compared the immune responses to P. falciparum or P. vivax in humans following primary exposure and infection. Here, we show that the two species differ in terms of the cellular immune responses elicited following primary infection. Specifically, P. vivax induced the expansion of a subset of CD8+ T cells expressing the activation marker CD38, whereas P. falciparum induced the expansion of CD38+ CD4+ T cells. The CD38+ CD8+ T cell population that expanded following P. vivax infection displayed greater cytotoxic potential compared to CD38- CD8+ T cells, and compared to CD38+ CD8+ T cells circulating during P. falciparum infection. We hypothesize that P. vivax infection leads to a stronger CD38+ CD8+ T cell activation because of its preferred tropism for MHC-I-expressing reticulocytes that, unlike mature red blood cells, can present antigen directly to CD8+ T cells. This study provides the first line of evidence to suggest an effector role for CD8+ T cells in P. vivax blood-stage immunity. It is also the first report of species-specific differences in the subset of T cells that are expanded following primary Plasmodium infection, suggesting that malaria vaccine development may require optimization according to the target parasite
A New Survey for Giant Arcs
We report on the first results of an imaging survey to detect strong
gravitational lensing targeting the richest clusters selected from the
photometric data of the Sloan Digital Sky Survey (SDSS) with follow-up deep
imaging observations from the Wisconsin Indiana Yale NOAO (WIYN) 3.5m telescope
and the University of Hawaii 88-inch telescope (UH88). The clusters are
selected from an area of 8000 deg^2 using the Red Cluster Sequence technique
and span the redshift range 0.1 < z < 0.6, corresponding to a comoving
cosmological volume of ~ 2 Gpc^3. Our imaging survey thus targets a volume more
than an order of magnitude larger than any previous search. A total of 240
clusters were imaged of which 141 had sub-arcsecond image quality. Our survey
has uncovered16 new lensing clusters with definite giant arcs, an additional 12
systems for which the lensing interpretation is very likely, and 9 possible
lenses which contain shorter arclets or candidate arcs which are less certain
and will require further observations to confirm their lensing origin. The
number of new cluster lenses detected in this survey is likely > 30. Among
these new systems are several of the most dramatic examples of strong
gravitational lensing ever discovered with multiple bright arcs at large
angular separation. These will likely become 'poster-child' gravitational
lenses similar to Abell 1689 and CL0024+1654. The new lenses discovered in this
survey will enable future sysetmatic studies of the statistics of strong
lensing and its implications for cosmology and our structure formation

Binary Quasars at High Redshift I: 24 New Quasar Pairs at z ~ 3-4
The clustering of quasars on small scales yields fundamental constraints on
models of quasar evolution and the buildup of supermassive black holes. This
paper describes the first systematic survey to discover high redshift binary
quasars. Using color-selection and photometric redshift techniques, we searched
8142 deg^2 of SDSS imaging data for binary quasar candidates, and confirmed
them with follow-up spectroscopy. Our sample of 27 high redshift binaries (24
of them new discoveries) at redshifts 2.9 < z < 4.3 with proper transverse
separations 10 kpc < R_{\perp} < 650 kpc increases the number of such objects
known by an order of magnitude. Eight members of this sample are very close
pairs with R_{\perp} 3.5.
The completeness and efficiency of our well-defined selection algorithm are
quantified using simulated photometry and we find that our sample is ~ 50%
complete. Our companion paper uses this knowledge to make the first measurement
of the small scale clustering (R < 1 Mpc/h comoving) of high-redshift quasars.
High redshift binaries constitute exponentially rare coincidences of two
extreme (M >~ 10^9 Msun) supermassive black holes. At z ~ 4 there is about one
close binary per 10 Gpc^3, thus these could be the highest sigma peaks, the
analogs of superclusters, in the early Universe.Comment: Submitted to Ap
UBVRIz Light Curves of 51 Type II Supernovae
We present a compilation of UBV RIz light curves of 51 type II supernovae
discovered during the course of four different surveys during 1986 to 2003: the
Cerro Tololo Supernova Survey, the Calan/Tololo Supernova Program (C&T), the
Supernova Optical and Infrared Survey (SOIRS), and the Carnegie Type II
Supernova Survey (CATS). The photometry is based on template-subtracted images
to eliminate any potential host galaxy light contamination, and calibrated from
foreground stars. This work presents these photometric data, studies the color
evolution using different bands, and explores the relation between the
magnitude at maximum brightness and the brightness decline parameter (s) from
maximum light through the end of the recombination phase. This parameter is
found to be shallower for redder bands and appears to have the best correlation
in the B band. In addition, it also correlates with the plateau duration, being
